Why the mess is half the problem
Getting the bats out is only part of a bat job. The other part is sitting up in the attic: a bed of guano, sometimes years deep, soaked into the insulation under an old roost, giving off a sharp ammonia smell and staining the ceiling below. People sometimes assume that once the colony is excluded the problem is over. It isn’t — a contaminated attic is a health and building problem in its own right, and left in place it keeps working against you: producing odor, corroding the structure, ruining insulation, drawing secondary pests, and quietly holding a respiratory hazard.
This page is about that second half — the cleanup and decontamination that properly closes out a bat problem. It comes after the bats are lawfully gone, never before, and it’s as much a part of the work as the exclusion itself.
First, the bats — and the law
You cannot clean out an occupied roost, and in Wisconsin you cannot rush the eviction. Bats are protected here, several of our species are threatened, and the DNR restricts completing bat exclusion from June 1 through July 31 — the maternity season — because flightless pups sealed inside would starve. So the order of operations is fixed: humane one-way exclusion, done outside that window, then confirmation that the whole colony has left, and only then the cleanup. Trying to decontaminate around a live colony just re-fouls the space, and disturbing a maternity roost in season runs straight into the DNR rules. The two real hazards in old guano
There’s a reason guano isn’t a job for a broom and a shop vac.
The first hazard is histoplasmosis. Accumulated bat droppings can harbor Histoplasma capsulatum, a fungus whose spores cause a respiratory illness when inhaled. The danger comes from disturbance — sweeping or dry-vacuuming a pile sends a cloud of spore-laden dust into the enclosed air of an attic, exactly where you’re breathing hardest. This is why proper cleanup wets the material first to keep it from going airborne, uses respiratory protection rated for the exposure, and relies on HEPA filtration rather than a standard vac that blows fine dust back out its exhaust. Handled that way the risk is controlled; handled with a broom it’s a real exposure.
The second is the structural and nuisance damage. Guano and urine soak into insulation and destroy its R-value; their salts and moisture stain and corrode the deck, framing, and drywall; and the ammonia odor permeates the living space through the ceiling and any gaps. On top of that, guano and any dead bats feed secondary pests — dermestid beetles working the organic material, mites, and sometimes bat bugs, close relatives of bed bugs that can move down into the living space once their hosts are gone. None of this resolves on its own. It compounds the longer the material sits.
What decontamination actually looks like
A proper attic decontamination runs as a defined sequence, and each step exists for a reason:
- Assess and contain. We gauge how large and how long-established the roost was, locate the guano piles and soaked zones, and seal off the work area so nothing spreads into the living space.
- Protect and suppress. Crews use proper respiratory PPE, and the guano is wetted down to keep spores from becoming airborne before anything is moved.
- Remove. The droppings and any insulation they’ve saturated are removed and bagged for disposal — you can’t disinfect soaked insulation, so it comes out.
- HEPA-vacuum. The fine residue left on the deck and framing is captured with HEPA filtration rather than a spore-spreading shop vac.
- Disinfect and deodorize. The affected surfaces are treated to kill residual fungus and neutralize the ammonia odor at its source.
- Re-insulate. New insulation replaces what was removed, restoring the R-value the guano destroyed.
The finished state is the point: an attic that’s clean, dry, odor-free, and sealed — not merely one where the visible piles have been scraped away.
Why our older buildings hold the worst of it

Barns are classic maternity sites — big, warm under the roof, quiet, full of gaps — and a colony in a hay-mow or gable peak can build guano for years before anyone climbs up to look. Sealing and cleanup go together

Keeping the attic clean afterward
Once the attic is decontaminated and sealed, staying clean is mostly a matter of keeping the building tight. Walk the roofline periodically — soffits, fascia, gable and ridge vents, chimney flashing — and close any gap that opens up as the structure ages, before a bat finds it. Screen the vents and maintain a chimney cap. On barns and older farmhouses, whose high, complex rooflines offer the most potential entries, an annual look is worth the trouble.
